At no point should your lower back experience any pain or discomfort while performing core exercises. If you do have any problems associated with that or discomfort, stop. Refocus on your form and position make sure that your core is tight. Make sure your glued so tight, make sure your posture is correct and resume the position or the activity.
If the pain persists then I would say stop immediately. Either consult with a physician, a physical therapist, or a qualified fitness professional to ensure there aren't any structural issues, muscular imbalances associated with this pain or range emotion issues.
